According to the documentation, the allowed instances field is to restrict federation to specific instances.
I'd recommend leaving it empty and leaving federation open
I use navidrome, it's pretty simple to setup and use and has support for many clients. For mobile I use Ultrasonic and sonixd for desktop
I have 0 trust that Meta can properly moderate their new platform, I'll stay as far away as possible

You have to change the default listing in the web UI, then sign out of jerboa and log back in
I use Komga, and for my tablet use Tachiyomi + komga plugin (there's also a plug-in for kavita), I find it's a better experience than using an OPDS reader
