The bulk of the joke is centered on the ongoing chronicles of Nog and Jake's business ventures on DS9. As for weathering, idunno, maybe creating a falsely aged set of parts to go along with that shuttle for a mission a la the TNG episode "Lower Decks"

Aesthetics, probably. The Sequoia could easily be made to look shiny and new, but they didn't do that.
